Diffusion of a disordered protein on its folded ligand

چکیده

Flexibility in complexes between intrinsically disordered proteins and folded ligands is widespread nature. However, timescales spatial amplitudes of such dynamics remained unexplored for most systems. Here, we directly measure the an exceptionally mobile, high-affinity complex. We show that tail cell adhesion protein E-cadherin dynamically samples a large surface area protooncogene ?-catenin. Single-molecule experiments molecular simulations resolve these motions with high resolution space time.

Translational diffusion of hydration water correlates with functional motions in folded and intrinsically disordered proteins

Hydration water is the natural matrix of biological macromolecules and is essential for their activity in cells. The coupling between water and protein dynamics has been intensively studied, yet it remains controversial. Here we combine protein perdeuteration, neutron scattering and molecular dynamics simulations to explore the nature of hydration water motions at temperatures between 200 and 3...

Structural models of intrinsically disordered and calcium-bound folded states of a protein adapted for secretion

Many Gram-negative bacteria use Type I secretion systems, T1SS, to secrete virulence factors that contain calcium-binding Repeat-in-ToXin (RTX) motifs. Here, we present structural models of an RTX protein, RD, in both its intrinsically disordered calcium-free Apo-state and its folded calcium-bound Holo-state. Apo-RD behaves as a disordered polymer chain comprising several statistical elements t...

Origin of a folded repeat protein from an intrinsically disordered ancestor

Repetitive proteins are thought to have arisen through the amplification of subdomain-sized peptides. Many of these originated in a non-repetitive context as cofactors of RNA-based replication and catalysis, and required the RNA to assume their active conformation. In search of the origins of one of the most widespread repeat protein families, the tetratricopeptide repeat (TPR), we identified s...

Ligand Clouds around Protein Clouds: A Scenario of Ligand Binding with Intrinsically Disordered Proteins

Intrinsically disordered proteins (IDPs) were found to be widely associated with human diseases and may serve as potential drug design targets. However, drug design targeting IDPs is still in the very early stages. Progress in drug design is usually achieved using experimental screening; however, the structural disorder of IDPs makes it difficult to characterize their interaction with ligands u...

A localized meshless method for diffusion on folded surfaces

Partial differential equations (PDEs) on surfaces arise in a variety of application areas including biological systems, medical imaging, fluid dynamics, mathematical physics, image processing and computer graphics. In this paper, we propose a radial basis function (RBF) discretization of the closest point method. The corresponding localized meshless method may be used to approximate diffusion o...
